I have two perspectives on this:
1) When I was in the military as an atheist, I had to put up with this kind of idiocy from fellow airmen in Basic Training. If I'd had to put up with it from anyone higher in rank than myself, there would have been consequences.
2) My roommate was told that his religion, Asatru, was not a "real" religion. Despite its being recognized by the nations of Iceland and Norway at the time, and Denmark and Sweden since then.
On behalf of both of us, and particularly anyone who's dealt with you directly: Fuck you.

Alright folks. I'm calling bullshit on this one. I am sure that a Sergeant Major may think this way, but if he actually did anything like that to a solider he'd be standing tall before the man faster than Bro. Randy unzips his fly for one of his "lambs".
I am an Atheist and obviously, I served. Recently, in fact. I enlisted because I see it this way. Anyone...Anywhere has the right to believe as they see fit. But when those beliefs spill into the lives of those around you unwillingly and cause them harm or detrimental intent..Well..lets just say that Rangers Lead the Way and be done with it.
Honestly? I would die for them to keep believing as they do. That's the whole point of the oath. No matter how much I -loathe- someone...they have a right to do it. Speaking about it and believing it is one thing...Actually doing it and enforcing it is another.
One of my Drill Sergeants was removed from the group because of comments he made to a recruit regarding his Wiccan faith. He said, "Well what the fuck is that private? Is that D&D? Are you going to cast a spell on us for laughing at you? Do you worship the Devil?"
Gone.
The recruit went to the Batallion Commander and complained. Rightfully so.
What I'm saying is that in the event these things happen they are usually handled quickly and discreetly. Then again, I am one man and had only one experience.

Even if your gross misinterpretation of "freedom of religion" was true, seeking out and "disparaging" atheists is considered harassment. It's kinda illegal.
